Quando o Allman Brothers Band foi reformado em 1989, em resposta à popularidade do seu box "Dreams", Warren Haynes foi adicionado na guitarra e Allen Woody entrou no baixo. Os dois compartilhavam um amor por power trios da década de 1960 como Cream, The Jimi Hendrix Experience e do James Gang. Haynes, Woody e o baterista Matt Abts formaram o Gov't Mule durante os intervalos do Allman Brothers. Eles lançaram seu álbum de estréia, "Gov't Mule", em 1995, que foi seguido por "Live from Roseland Ballroom", lançado em 1996.

Inicialmente Haynes e Woody dividiam o tempo entre o Gov't Mule e o Allman Brothers Band, mas após o último show do Allman Brothers no Beacon Theatre de Nova Iorque em 26 de março de 1997, ambos deixaram os Brothers para se concentrarem ao Gov't Mule em tempo integral. Com esse line-up da banda o lançou três álbuns, mas a banda ficou mais conhecida por suas poderosas atuações ao vivo. Algumas destas apresentações podem ser ouvidas nos diversos álbuns ao vivo lançados pela banda oficial álbuns ao vivo e nas centenas de bootlegs que circulam pela internet.

"Dose", seu segundo trabalho de estúdio, foi lançado no início de 1998. Eles se juntaram a membros destacados do Allman Brothers, Black Crowes, e Parliament / Funkadelic para um concerto na véspera de Ano Novo de 1998, show que resultou em "Live... With a Little Help from Our Friends". As apresentações expuseram algumas das influências da banda, Neil Young, Free, Traffic, Jimi Hendrix, Little Feat, Black Sabbath e Mongo Santamaría. 

Em fevereiro de 2000, a banda lançou "Life Before Insanity", embora a banda já tinha experimentado sucessos anteriores, esse foi o maior sucesso comercial da banda. Infelizmente, Allen Woody foi encontrado morto em Nova York, em agosto do mesmo ano.

Em 21 de setembro de 2000 um concerto beneficiente foi organizado, sendo chamado de "One for Woody", com  todas as arrecadações destinadas à educação da filha de Woody, Savannah Woody. The Allman Brothers, The Black Crowes, Phil Lesh and Friends, Jimmy Herring, Edwin McCain e vários outros amigos de Woody também se apresentaram no show. Haynes e Abts continuaram a fazer turnês no outono de 2000 apoiando a Ben Harper & The Innocent Criminals como uma homenagem a Woody. A "Smile at Half Mast Tour" que se seguiu tem seu nome inspirado em um poema que Haynes escreveu para o funeral de Woody.

Após "One for Woody", Haynes começou a aparecer com o Allman Brothers Band novamente. Com a saída de Dickey Betts do Allmans, Haynes voltou para a banda no início de 2001 e continuou dividindo seu tempo entre os Allman Brothers, Gov't Mule e por um período com o Phil Lesh and Friends.
 

No ano seguinte, Haynes e Abts começaram a gravar um álbum tributo. O resultado final foi "The Deep End, Volume 1" (2001) e "The Deep End, Volume 2" (2002). Um documentário sobre as sessões de gravação também foi feito pelo baixista Mike Gordon, chamado "Rising Low".

Finalmente, em 2003, foi gravado e filmado em New Orleans um show com mais de 5 horas de duração com diversos convidados. O resultado foi o lançamento de "Deepest End - Live In Concert" em CD duplo mais DVD mostrando o show completo.

Haynes e Abts usaram diversos tecladistas e baixistas para cumprir os compromissos de turnê em suporte das gravações de Deep End. Tecladistas como Chuck Leavell, Rob Barraco, Page McConnell e Danny Louis e os baixistas Dave Schools, Oteil Burbridge, Les Claypool, Victor Wooten, George Porter, Jr., Jason Newsted (ex-integrante do Metallica) , Greg Rzab (anteriormente do The Black Crowes,) e Andy Hess, também ex-integrante do The Black Crowes, tocaram na banda nesse período. Dany Louis e Andy Hess acabaram por ser nomeados como membros permanentes do Gov't Mule. 

O primeiro CD com Louis e Hess, "Deja Voodoo", foi lançado em setembro de 2004, e material adicional das sessões foi lançado em 2005 como "Voodoo Mo". O segundo lançamento da nova formação, "High & Mighty", foi lançado em 22 de agosto de 2006, e foi seguido em 2007 por um álbum de dub / reggae chamada "Mighty Hight" - incluindo as versões de covers e canções originais com participações especiais de Michael Franti, Toots Hibbert e Willi Williams.

Em 28 de junho de 2008, Gov't Mule tocou como um power trio pela primeira vez desde 2000, desta vez com o baixista Andy Hess. A banda intitulou o seu conjunto de "Old School Mule" e percorreu algumas das suas canções mais antigas como "Wandering Child" e "Thorazine Shuffle". Site Oficial.
